If I'm understanding correctly, the territories on the finished map wouldn't actually be touching? That is, it would look more like a collection of water territories?

I think it's a neat idea, but (unless I'm interpreting something the wrong way) I think it might be too visually different from the rest of the solar system. Maybe instead of a whole bunch of disjoint territories, you could make a traditional map and use different border lines to differentiate day/night routes. Kind of like this:

The green lines are night routes, and the normal border lines are day routes. Some territories have border that are half-and-half and can be crossed whenever.

Also, I think you might have too many continents. Even if it is intended to look like a water-only map for the sake of day/night, I think it would be better if it were balanced similarly to the Earth map (and other maps). You have 78 territories. Earth has 69 (42 land, 13 water, 14 moon).

As for the naval/space commander ideas, I don't like it. Especially in a multi-map setup, I think giving existing commanders new powers is a bad idea. What I suggest instead: You can always attack from a day zone to a night zone (or vice versa), but at some sort of disadvantage, such as -1 to all dice rolls.

Another suggestion that I have is to leave a small blank space along the bottom of the map as a space to place the day/night markers.
