This is mostly what we do. We skip the "Played" bag because those cards have a place in the insert. But the Tomb and "Destroyed" cards both have their own labeled bag.
We generally don't like destroying the materials, even if you're "supposed" to. For one thing, it's easier to undo an "oops, I destroyed the wrong thing" mistake, but also if I want to then make some commemorative project (such as the one I'm working on for Pandemic Legacy), I can do so (and choose to selectively destroy things at that point as needed).
