We’re not going to decline to do an expansion because there’s a crate that might not hold it.

This is so obviuos to me, you can't stop producing expansions because of a crate.
I mean, developing is normal, like when you buy a lot of Iphone cables and suddenly Apple release the lightning cable for the new Iphone, it's hard but it's just the constant changes you can't expect.
You should not blame Restoration Games, as far as I know they have granted the brand to Broken Token to print the Fireball Island logo on the crate, it just an officially licensed game crate.
Maybe Broken Token did not know anything, or maybe they already knew there was a new expansion in development, but they did not stop selling it, and still they do. It's normal to me, it's called "business", and that's what companies are made for.
And if you read the description on their site: "Accommodates base game and the following expansions: Wreck of the Crimson Cutlass; Treasure Trove; The Last Adventure; Crouching Tiger, Hidden Bees!, promo cards, and our premium upgrades: Fireball Island Upgrades: The Maw and Hello-Copter.". It's pretty clear, it works with this stuff, if you have further things to put on it you can't, which include future developments nobody still knows, even Broken Token or Restoration Games, nobody's fooling nobody. Keep in mind that somebody might not be interested in future expansion and would not pay a higher price for a bigger crate, who knows?
The game has been succesfull so it was predictable that sooner or later some new expansion would be developed. That was my first thought when I saw the crate, though it was cool, but I did not want to spend money for a crate (not discussing the quality, I've always read good reviews about that).
In my opinion they could just develop an "expansion" for the crate to accomodate the Spider Spring stuff and everybody could be happy then!
