That's a valid interpretation, one that we discussed. We were hoping that step 6b would be more explicit, but it's not.
The closest thing to an explicit statement was on page 4: "In all other ways, the game resets for the start of each game. The pieces on the board, cards in hand, incidents, etc. all reset."
But arguably, "start of the game" is prior to the Setup step 2.
