Our first game with package 6 we discarded cards that helped us in that game, however in following plays we realised we needed to be more strategic with this. Luckily, we are only upset about once city (New York), the rest are fine. Our current strategy involves eliminating entire cities so that there is no chance they come out from the infection deck, thus not wasting any supply cubes on them. So:

-Eliminate entire cities from the infection deck.
-Cairo, through luck, has its population now up to 7 (permanent supply). It's also a key city location wise after the recon, so having it never appear through infection deck is very helpful.
-This means cities with 1-2 cards in the deck are prioritized over larger 3-card cities.
-Harder to access cities (further from Havens/permanent supplies)

And also, this is a Cairo recon spoilers but VERY important I think:

[o]Once the hollow men come out, this will create impasses if you have cities that can block off entire sections of the map if they get a Hollow men. Thus protecting these cities by removing their infection cards can be quite helpful.[/o]

This is our personal opinion, but if we take a card out, we assume we will eventually be eliminating it completely from the deck. I find knowing a city will never come out much more useful than "diluting" the deck but having every city potentially being able to come out. It's much easier to put 3 supply cubes on one city than 1 supply cube on 3 cities. Good luck!
