Some factions will inevitably become better than others. The game adjusts for this by balancing faction choice against other start-game advantages as the rules change.

Thing is, there's nothing to stop you all trying to get the same faction each game. If your group all want to play the same faction every game then, without spoiling anything, they will. It won't be breaking the rules, the rules will never force you to choose "another player's" faction. They will just given you the option to.

But house-ruling out that option would take out a huge chunk of the game. But it's fine for people to have a 'favoured' faction and the reality is that unless that faction is massively over-powered, they'll probably get to play with it 80% of the time.
