Because a lot of the Mythos cards interact with Passengers and Men of Leng specifically in S4E1 I would say that is why you don't remove the tokens. Otherwise, it makes the Mythos stage a bit too safe.
Precisely this. 4-1 is one of the rare missions where the unique elements still have functionality after disrupting the ritual.
