If you literally play with just a single box, then yes, you'll never use anything outside of Seasons 1 & 3. However, there are plenty of options between "1 box and nothing else" and "all 6 (eventually 9) full seasons, and every other add-on all mixed in together"

It seems much more likely that the suggestion was to use the Unknown Monster of any boxes in use for the current game. So if you're playing a Season 4 episode with the Season 3 basic components, you use the Season 3 and 4 Unknown Monsters because they're already there, but not the whole lot.
Given that Stretch Goal Boxes have their own episodes, even with an intentional limiting of how many boxes you have out, you could play a Lost Episode using Investigators and Unknown Monsters from that same box (you could even leave out the S1 or S3 Unknown Monster cards to make sure you actually see the Stretch Goal monsters, as they won't be in circulation as often, simply based on the lower number of Lost Episodes vs a whole season.
