I imagine a box-shaped piece that holds six episodes worth of Mythos and Discovery cards. A smaller box would sit on top of it to hold tokens (perhaps with small nubs in the bottom corners that fit in divots on the card box below). If these could be shaped to fit eight in one box, it would cover all six seasons plus twelve Lost episodes.

I wouldn't mind having an entire season of cards in a single stack as I think it would take mere seconds to pull out the eight based on their labeled card backs. Similarly, the upper token layer wouldn't need real organization as most episodes have very few tokens that would easily be removed from a large pile of all six worth. These sacrifices would be worth fitting all 48 episodes in a single box.
