I think a truly great storage solution will skip the Elder One boxes (especially) and the Episode boxes. We can see from the first photo that there's enough room in that box for seasons 5-6 of episodes. If there were an optimized 3D-printed or foamcore set up, I bet every card from every episode (including all Lost episodes) could fit in one layer of one box. It's possible even the mythos cards for all 15 Elder Ones could fit in the same box. There would then be room for another removable layer on top with storage for tokens and some other element, such as map tiles.

I really feel this entire game, including all the Forbidden Reaches content, should fit in two boxes if not for the huge Elder One miniatures.

Oh definitely. I bet the elder gods could fit into one of those core boxes if I made nice foam protection for them and ditched the individual boxes and plastic insert.
The episode boxes are pretty full, though, but some savings could be had there as well if I would ditch the episode boxes and arrange them differently.

I was thinking that I probably should explain that this solution is not that much of a space saver. Only space I "save" is that I put the separate gods Demon in woods and windwalker inside a core box for storage, but on the other hand I have separate box for map tiles and tokens.
This system is more for me to have easy two boxes (and those small separate boxes) to take with me with specific episode and god(s).

I think the god boxes are just too good looking to ditch for now. They are also easy to carry around in those. Although they take extra space.
Same thing (to a lesser degree) with episode boxes. It is so much cooler to see the name straight away, read about the episode, and just take that one box and you have everything needed. It's like back in the days when I would go to my VHS shelf and pick what movie I would watch this evening.
Also, with the episodes, as I said, there is not that much savings anyway, as sleeving the mythos and search cards (uses tarot sleeves), the remaining space in each (slim) box is pretty completely filled with the tokens and such.
