I would avoid playing at 2p.
1. You've already established that you know the standard game is better at 4p, so you'd have to think that the Legacy version would be similar, and I'd bet you'd be right.
2. Legacy games by their very nature are designed to accommodate larger player counts. In every Legacy game I have played, this has held. Designers even go so far as to add "built-in missing player" fudging (i.e. adding parts from the non existent player), to help fill out their board/content.
3. I think that so much material would go unused in a 2 player game, that I would feel like I just didn't get the full experience of the game or the story.

Frankly I wouldn't play it with less than 4. My group is playing with 4 and I really wish we had worked harder to get a 5th player.

Maybe you and your wife can play it two-handed, where each of you plays 2 different Train companies. It won't be the same a 4 different players, but at least you'll get to see more content.
